Having flown both, I have had more issues on Delta than Allegiant. One long delayed flight (but handled well) versus 4-5 delays, bags mishandled. For short flights, cheap weekend getaways and if you do not mind cramped seats and no amenities, go Allegiant. Most of the negative reviews I see about Allegiant are from people who DID NOT RESEARCH before booking and are angry at the lack of service as found in other carriers and extra costs.
Allegiant is a different duck, and if you do not research it then don't complain.
Allegiant is slowly replacing the old MD fleet with Airbus, which should improve performance. Delta costs more but gives more for the most part, but each suffer from certain ailments.

This is an easy comparison for me, as the differences between these two carriers are stark. Yes, both airlines have major deficiencies in customer service.
Allegiant is a low price, budget focused airline. While, Delta Airlines offers a wide spectrum of services and fare classes. Allegiant Airlines footprint is small, with limited flights and only 81 aircraft. Delta Airlines has 887 aircraft, serving 320 destinations in 57 countries.
When one of my Allegiant flights was delayed 8 hours (LCK Rickenbacker to PGD Punta Gorda), there were no options or other flights. Allegiant offered no compensation and if cancelled I would have to wait nearly a week for the next flight to PGD. If you travel frequently, you will see people laying on the floors and camped out around Allegiant Gates in the airports they serve. This is almost unheard of with the major carriers.
I flew from RSW Ft. Myers to CLE Cleveland in June and the MD88 for the second leg of the trip was grounded in ATL Atlanta for a hydraulics warning light. Delta had airplane technicians on the plane within 15 minutes, determined the problem required more service, pulled another plane to the next gate, and we resumed our flight plan only 1 hour and 20 minutes late. Allegiant doesn't have its' own airplane mechanics, extra aircraft availability, or rerouting option.
If your Allegiant aircraft has a problem, your stuck and on your own. Many of Allegiant's airports served are small regional and secondary airports (i.e. LCK, PIE, AZA, SFB, SWF) with little to no other airline coverage. If you get delays and cancellations at one of these airports, you may not be able to find another airline or even rent a car.
Earlier this week, I had an issue with the seat assignments my family had been given on a Delta flight from ATL Atlanta to RSW Ft. Myers. I complained to Delta Airlines Customer Service and was provided a response in 24 hours, an apology, and compensation. Delta has demonstrated to me that they are a superior carrier compared to Allegiant in every way outlined.
Finally, and by far the most important difference between these two carriers is safety. Delta Airlines maintains their own equipment and reports all safety issues to The FAA. Allegiant does not handle their maintenance in house, using outside contractors. Allegiant has had many reported major aircraft issues, and they don't report all of them.

There are many clear differences between Delta and Allegiant. Bottom line: Delta Airlines offers more options, better service, and a superior safety record at a higher price point.
